What time the referee must stop the clock in professional level matches?

Never. Clock continues to run. Referee adds all time lost.

The referee will allow for time lost through substitutions, assessment of injury to players, removal of injured players form the field, time wasting or any other cause. He doesn't actually stop time he just makes a mental note of how much time is lost.

The referee never stops the time. He simply ends the match when time is up.

In some soccer stadiums you will see the clock hold at 45:00 and 90:00. That is done as the leagues have asked it to be done that way. Thats the only reason I can think of.
